CIA, NIXON AND HOOVER THEORY
1.) CIA wants revenge for Bay of Pigs (even though the whole fiasco was there own fault). Plus, by now they have developed a relationship with the Joint Chiefs of Staff. They are concerned with Kennedy's support for a Nuclear Test Ban Treaty.
They have to take Kennedy out before he gets re-elected before he can do real damage to the military industrial complex from which they all benefited. Plus, they were "defending freedom".
2.) [Richard] Nixon comes into play because he had been groomed by the "entity" to be president but was unexpectedly upset by [John F.] Kennedy in the election by an extremely narrow margin of electoral votes. Then they found out that the Mob had actually bought votes in West Virginia and Illinois which swung the election to Kennedy. They were well aware of Joseph Kennedy and his mob connections. It was clear, their boy Nixon had been cheated out of the election by mobsters.
Nixon was still their boy. They had to keep him to put into a play at a later time. He also knew extremely classified information. So, he had a future no matter what. He was probably involved or at least privy to what was going on and some say he met with FBI Director J. Edgar] Hoover, H.L. Hunt and Clint Murchison in Dallas the night before the assassination. He flew out of Dallas early Friday morning* and was not in town when the actual shooting happened.
This knowledge and involvement would later come back to haunt Nixon during his second term as his relationship with the CIA and the "entity" had soured.
After the Watergate bust the "entity" decided Nixon had to go. The job was left to the CIA to get rid of him. They couldn't just assassinate him like JFK because the scrutiny would not be cost effective. So the CIA leaked info to Woodward and Bernstein by one of their agents who is now only known as "DEEP THROAT". Nixon tried to blackmail the CIA by threatening to go public over "Dallas", but it was a hollow threat because Nixon could never explain why he had not gone public long before now. In other words, he would have been even more screwed than he was currently getting.

3.) Hoover was the "Queen" of his own empire. Everybody knew the punk had spied on key members of the entity and had all kinds of career killing embarrassing information.
Nobody wants to deal with Hoover so he was not cut in on the assassination. The idea was to control the investigation and physical evidence without the FBI being a major player. Sure, they could chase out the patsy facts but that was all they needed to know at the field agent and mid-management level.
That was where Murchison came in. He had the goods on Hoover. He had been lining Hoover’s pockets for years by giving him money to play the ponies at his Del Mar racetrack in California. The way it worked Hoover could keep whatever he won, and his losses went back to the track which Murchison owned anyway. It was just a scheme to funnel money to Hoover.
At one point Murchison even asked Hoover to resign from the FBI and work in his organization. Hoover was no fool. Nothing could be better than being "queen" of the FBI so he declined but he still took the money.
So the Conspiracy controlled all the power and were able to remove Kennedy and Nixon when they became threats each for different reasons of course. Hoover went along because he had no choice and he never liked Kennedy anyway.
